A window behaves _like_ it were pinned (always on top)

Bug description:
In the backgroud / full screen we have Firefox (v 11.0).
In the foreground a Tomboy note.
I click links in the Web-page, the Tomboy note stays on top like it were
pinned, but it was not.
At some point, eventually, the Tomboy note goes down as it should have from
the beginning.
Possibly other applications may also behave similarly, but today it were
these two.
