We've not changed any format of the config.php since I've been on the project since SM 1.2.6. We may have added a few more options, but I don't believe the format has changed at all. The only exception to that rule I can think of is the $plugins array, we no longer put a # in the array number, but leave it to just add itself. This makes moving them around a lot easier, but if you left the numbers in, it still won't hurt you. With that being said, I don't even think this was done in the stable branch.
