I had a similar problem when we first started using squirrelmail. The company president would complain that he would spend hours writing an email, then he'd lose it because he would be logged out. I overcame this problem by using the quicksave plugin as far as composing and the auto-refresh value as Jeremy did for remaining logged in. I believe the issue was that PHP would not maintain the session variable for longer than an hour or so, which I'm sure is configurable in php.ini.
