SM will show messages whether they're read or unread, but they do have
to exist.  The problem (another shot in the dark), is that your pop
client is deleting your messages from the server after it pops all the
mail.

Switch to an IMAP client for reading mail (when you're not using SM) and
you'll be happy.  Evolution is a fairly nice IMAP client for X.
