The following part I do not understand. Why are the last 2 invalid
boundaries doing over there?
As far as I know SquirrelMail only adds 1 ending boundary. The rest is
added somewhere else and not by SquirrelMail. (I Wrote the code
responsable for sending messages)

Do you have a broken contentscanner or MTA ?
You can check what SquirrelMail constructed by inspecting your sentfolder
and inspect the message source with the message details plugin.
