  No... it's not a squirrelmail problem. You could always select the
  messages you want to pick up through POP3, and mark them as unread
  again. The problem is that you read the mail through SquirrelMail,
  it makes the mails as read, your pop server polls the file for
  unread messages, and returns only those new, assuming that your POP3
  server, and client don't support UIDL that is.
