You should use the DELETEREPLICA Collections API: https://cwiki.apache.org/confluence/display/solr/Collections+API#CollectionsAPI-api9
As of the last release, I don't think it deletes the index directory but I remember there was a JIRA for the same. For now you could perhaps use this API and follow it up with manually deleting the directory after that. This should help you maintain the sanity of the SolrCloud state.
