bin/ usually goes in the collection/ directory, but nobody uses the programs in bin/. They are all for the old rsync replicator.
lib/ can go next to solr.xml, or in a collection. In the top directory, lib/ jars are visible to all collections. Inside a collection, lib/ jars are only visible to that collection.
