You can have the synonyms text file in the same config folder as the rest of your files like solrconfig.xml that you will push to Solr Cloud. When you push the config file to Solr Cloud, the synonyms text file will be push in to Solr Cloud together. In your solrconfig.xml, you will need to add the SynonymFilterFactory as per normal.
