That probably makes sense. Maybe experiment with including those folders in
the project via the Files tab of the Options window and then maybe they’ll
be included when you export the project.

I noticed that the export function do not put the .git nor the .svn folders
of the projects on the generated zip file.
I went back to 11.0 and they all run fine.
