With Plesk, the cost is determined by how many domains you host. I also
manage 3 vps's that use Plesk as well. The security models that Plesk
and ispconfig use are very similar. Plesk has a graphical file manager
that ispconfig lacks.

You've probably noticed that the usual mechanisms like Directory, Location and
LocationMatch don't evaluate the query string. You'll probably have to
use a RewriteRule preceded by
RewriteCond %{QUERY_STRING} manage
or something similar, in combination with
Allow F
and configured through the .conf file?
It's managed via the configuration file only.
