I have the same problem
Desktop: Xubuntu 14.04, current updates
Date: Aug 26, 2014 (so this problem has been there for almost 3 months (at
least))
Graphics card: Nvidia Quadro FX 580
Monitor DELL 2408WFP (DFP-3), connected via DP

Well, Andrzej, nice that it is fixed (or hopefully fixed).
Nov 19, 2014 is now almost 4 months ago ... but I still encounter the
problem in my Xubuntu 14.04 LTS ...
So: when will Xubuntu 14.04 LTS users get the update for this?
Or do we all have to compile that on our own?

Not really know, what you thank for, Jonathan. I just installed a distro with
xfdesktop 4.12.2 on it, and the wrong behaviour (incorrect icon arrangement) is
still there. So, nothing has been done to fix this problem, neither have I
gotten an answer to my proposal to have an option for a single
Super... Apparently, nothing has been done until now ... and for many users it
seems to be too late ...
At least my skype 4.2.xx ceased to work on August 1st, 8pm CEST ... No update
available from canonical ...
And no real reactions here.
And even the "new" skype 4.3 from the skype web page d
