try hitting refresh in the menu and see if the folder then shows the
items in the folder. Try running nautilus as root, do the folders appear
empty now , it could be a permissions issue , do you the user have
permission to view the files.

Then find out what temperature your cpu / hard drive is .
Then we can see if its a problem with the fan turning when its not meant . ie
your cpu temperature is still low.
