More comment: In another computer with ATI+Xgl, Matlab 2007b works fine
with compiz-fusion. But the problem with Mathematica 6.0.1 remains. Both
Mathematica 6.0.1 and Matlab 2007b use Java.

beginning of matlab shell script. But the problem with Mathematica 6.0.1

about all QT X apps.
Intresting note, when re-installing the drivers, they work the first
time you reboot, but none after that.
I am running the gnome-shell with GDM.

Had the same "not shutting down" problem, fan continued to run.
I removed the graphics driver $ sudo apt-get purge nvidia*
Then installed the non-experimental one in "additional drivers" through the
software center.
No problems since.
