I can confirm this in Hardy and Karmic.
VERY annoying bug. More noticeable on a laptop than a desktop as
laptops are turned on and off so often; laptops are also slower to find
and show the icons.
I tried Karl Martin's xautomation fix but it didn't work, possibly
because the menu isn't yet loade
This could be related to 777576 - enabling Desktop Cube and Rotate Cube
messes up the desktop effects settings.

I can confirm this bug, it appeared after I installed CCSM and enabled
Desktop Cube and Rotate Cube.
As above, "metacity --replace" does restore the window borders, but I
would really like to see a solution soon.
