This is actually a configuration issue. Due to your conkyrc file having "desktop" set as own_window_type while having an actual desktop set-up already, conky will go behind the desktop/wallpaper. Switch from "desktop" to "window" to fix the problem and add own_window_hints to make sure it goes in
