I had this bug a couple of years ago. It is more like a feature that can
be turned on and off.
Tools>Configure KMail>Accounts>Select Account>Modify
On the Advanced tab check Automatically compact folders (expunges deleted
messages)

I hadn't considered that, thank you. Yet, restarting KMail does not fix
the problem, running akonadictl vacuum and fsck does not fix it either.
