HaoCS, you were right after all, but I had to do one extra step. In
CompizConfig Settings Manager (ccsm), I had to go to Preferences >
Profile: and select the profile called "unity".
I'm guessing that `unity --reset` resets that "unity" profile. But I was
using my own profile with custom settings.
I've attached the Compiz profile that's causing the flickering.

Took me some time because I already removed Ubuntu 11.10 from my system.
So I just did a clean install of Ubuntu 11.10 again (reusing my existing
home partition) and the problem was still there.
Unfortunately, HaoCS' solution didn't work for me, though I only did
step 1. I didn't see the point of

Hi Serrano, I just fixed my problem by:
1. run command unity --reset
2. configure compiz again through ccsm
I hope you can fix your problem in this way, too!
