I experience this bug in precise, but not only with vlc but also with totem or
mplayer, so it is obviously not a vlc bug.
It is present in unity and gnome classic, but only under compiz. So using
gnome-panel with metacity is a workaround (alt+F2 "metacity --replace")

2 - Press 'F' to go in fullscreen

I can reproduce this bug in vlc 1.1.9 by double clicking the video
(going fullscreen). Moving the mouse lets the gnome panel appear. This
is fixed in vlc 1.1.10.

And even if I do look at the fullscreen separate window, if I move the
mouse then I get the player window with the icon. And I can no longer do
anything and I have to kill the application.

Of course, with --no-embedded-video, the video is not embedded... so the
main UI shows the cone. You need to look at the dedicated video window!
