Update: The same happens if I open amarok and close it (without removing
the packet). The entry in the appindicator is only removed after
restarting the session.

After restarting the session the entry is gone. So this is a papercut.

I don't think the problem comes from Banshee itself.
I've marked it as also affecting the sound menu, so that Connor can have
a look at it.
