The issue you're describing doesn't sound related to Unity. Could you
log into a Gnome 2 session and see if this issue persists?

I've tried different settings with gnome-display-properties, yes. No
luck.
I can, however, force the background to be redrawn correctly by
switching workspace.
I've got some other problems with monitors as well. Maybe this bug is
connected with https://bugs.launchpad.net/bugs/734756.
