The problem is in the gconf keys. You can go there an activate the
window borders, or simply remove your ./gconf/apps/compiz, and run
compiz again. That should fix the problem.

This happens in beryl also. changing the theme in beryl using emerald
fixes this. Corey does changing the theme in compiz also "fix" this? I
use the word fix very loosely as its not a fix but rather ignoring it.
