reproduce it in classic session too and does not happen with metacity.

Alright, logged into both a GNOME2 session and a Unity 2D session.
Gnome2 did not honor the preference, Unnity 2D did. So, would that make
this a Compiz issue?

The issue you're describing doesn't sound related to Unity. Could you
log into a Gnome 2 session and see if this issue persists?
