screens are top-alligned, indicators-apps seem to work aliright, with no

The issue you're describing doesn't sound related to Unity. I think it
may be a bug in appmenu-gtk. Could you log into a Gnome 2 session and
see if this issue persists with gnome-panel and indicator-appmenu?
