This does not happen in gnome. There is also a difference. When in
gnome, the menus of java programs and mouse pointer is aligned, but in
unity interface, these java program menus does not correctly follow the
mouse pointer, but rather about a cm difference vertically.

I can't reproduce it there…
Can you try under GNOME shell and even gnome session, just running mutter
--replace and see if the same app can make it crashes again?

Even though I am not able to reproduce it willingly, mutter crashes
every 2 hours or so when I close firefox also. But it happens at random
and not at will.
