thanks for the bug report but the version of empathy that you are using
is the one from the ppa which is not build with the indicator applet
patch.

Hmm, it is odd that they wouldn't be showing up. Can you try this on
the command line:
$ killall indicator-messages-service
$ /usr/lib/indicator-messages/indicator-messages-service
The menu might get slightly messed up, but the output from the service
