Actually, I think I am wrong here.
This is obviously due to Unity's Global Menu behaviour, I suspect...
So the question is, is there a reason why Unity's settings are messing with
Gnome-shell?
And why does it only affect some -read "a few"- applications, and not (most)
others?

a fix for this seems to be issuing the command:
$export UBUNTU_MENUPROXY=0
before loading the app, in a terminal.

Seems to still affect Guayadeque in Ubuntu Precise.
