I noticed this too. The CTRL+W trick is a fair work around.
Anyway, this is a duplicate of Bug #38512 (seems to be annoying a few
people this change!)

Window close should close, not quit

interesting. if you uses the Music menu in Rhytmbox and select close, it
does exactly what you want, but when you click the 'X' it quits.
