Excelent. Removing /.config/menus/applications.menu restored the menu.
However, I am still left with the odd 333.4MB of disk space. Which does
not explain how this happened.

Similar to this bug the following:
After using Alacarte once, I found that on a restart the "Application
Menu" contents disapears, and only give a small empty block of about a
few pixels wide.
