Removing ".local" fixed it for me.

it's an easily avoidable error; Uncheck to remove, don't delete.

Interesting. Removing the ability to delete sounds like a safe way to
ensure this doesn't happen again. Or pehaps a name change? Menu editor
seems be misleading people into thinking they are only editing the
"menu".

Well, you did tell the system you don't want those applications anymore.
Deleting them marks them as Hidden which makes nautilus, the menus, and
gnome-session completely ignore them.
