I'm having the same problem with a Sony Vaio SZ3 VWP and the current
Jaunty kernel. Disabling the splash didn't help. However, switching back
to a 2.6.27 kernel "fixes" the problem.

Unfortunately mainline kernel 2.6.24.7 doesn't seem to contain a driver
for my Intel iwl4965 wifi, though it did shut down cleanly after 1
attempt...

Actually, in Hardy ctrl+alt+del doesn't help and nothing is echoed to
the screen; you have to do a hard reset with the power button.

I'm unable to replicate this bug using a contemporaneous vanilla kernel
either, so perhaps this bug has something to do with Ubuntu's kernel
configuration?

I've shut down cleanly with the latest rc vanilla kernel 3 times now,
will keep trying to see if I can reproduce the bug.
This notebook has both Intel and nVidia graphics chips; the nvidia
modules fail to build when installing this kernel.

You're quite right, there is no option in the BIOS. To enable AHCI
and SATA mode you have to manually change a flag with a DOS or

Have you enabled AHCI / SATA in your BIOS? My dmesg says:
