your problem may have been fix
Use Pidgin GTK+ Theme Control plugin to change the color of sender and/or
receiver name.
Set logging to HTML in preferences.
Have a conversation.
Window reflects formatting changes.
HTML log does not.

I'm using Pidgin 2.5.2-0ubuntu1 from Intrepid.
I think the only plugin that would affect this is the Pidgin GTK Settings one,
the logging itself is provided in Pidgin.
I only changed the color of the sender and receiver.
I guess what happens is that this applies to how they are shown in the window
