The original stated problem (xorg.conf getting overwritten) seems to not
actually be happening.
The remaining issues are either separate bugs that should be handled in
independent reports, or are outcomes of the heavily customized xorg.conf being
used.

Restarting the window manager, after editing the file as you suggested,
caused the (I presume) window manager to display all sorts of weird
patterns - ultimately rendering a completely unintelligible screen.
Rebooting the PC resulted in the window manager producing the same
display from the outset
As you can notice, the file didn't get modified in any way. i guess your
problem comes from the fact that there is 2 configurations in this file. it's
obvious that the first configuration is the correct one.

Can you please provide us with your xorg.conf?
Actually, it would be better if you can provide us with the file
/etc/X11/xorg.conf just after you login, and then provide us with a copy of the
file just after you change the resolution.
I'm afraid there is nothing we can do to you without knowing w

In retrospect i.e. following the update, user login has more to do with
the problem - not the gdm restart as I originally thought ... since,
once set, the login screen retains the expected resolution. In either
case, xorg.conf is overwritten by the time the user session is available
