that might be a bug in nvidia-xconfig, not that I can see where the
problem lies if "that screwed up the system completely" is all the
information I have available.

Well, that screwed up the system completely. Had to go back to a generic
configuration and reinstall the Nvidia-driver.
By the way xorg.conf should no longer be used as of X.org 7.4.

As far as I know such settings should be written to the xorg.conf.
Type:
sudo nvidia-settings
Set up the screens again and save your settings.
Then restart your computer and let me know if the problem is solved.
