I have the same issue, I can disable the "Legacy Fullscreen" and it works
correctly, or if you dont want to do that, I found another workaround.
Change the command line to blender -w -p 0 0 800 600
This will force the window size to 800x600 (or change to whatever size you
want) but you will have
Same problem as jeldert. I have disabled the "Legacy Fullscreen" option
in compiz and tried both the blender from the repository and from the
website. Both open fullscreen, and goes invisible when doing any type of
compiz stuff (scale, etc). You must "click" on the invisible "window" to
make it app
Blender still starts in fullscreen using Ubuntu 8.10 and Blender 2.46.
Disabling visual effects solves the problem, but I think it should still
work with visual effects on.

If I disable Compiz, Blender works correctly and runs in windowed mode
though.

I like to have Compiz enabled, because it is pretty.
It makes my computer feel modern.
Nor do I want to disable it every time I use Blender, and enable it
again after.

Compiled with Python versio
Personally, I'd just turn off Compiz. To me it's just unnecessary
overhead when trying to use an app that relies on your GFX card anyway.
