I activated emerald /which didn't work after the upgrade too. Just type
"emerald --replace" into the command box of the window decoration
section of the compiz config settings manager. After getting emerald to
work, 3d windows work flawlessly.

You installed this plugin manually? Please remove the
~/.compiz/metadata/3d.xml and ~/.compiz/plugins/lib3d.so files and try
to enable the plugin again. This plugin is included in our packages in
hardy.
