Not reproducible on LyX 1.6.0-1 (Ubuntu Jaunty). Please also test
yourself with LyX 1.6.0-1 and report if the bug still occurs. Bug 297941
is a backport request for LyX 1.6.0-1 to Ubuntu 8.04 and 8.10.

After removing the offending line, you can go to Documents -> Settings
-> Language, uncheck "Use language's default encoding" if checked, and
choose uft8x as the encoding.

I do confirm that this does occur with the following line alone:
\usepackage[utf8x]{inputenc}
The reason for this is the option class that occurs for the package
inputenc. This has nothing to do with converting LyX files, rather it
has to do with the conflict in options: latin9 from LyX and utf8x
