Alexander, it must be due to me having Ubufox disabled. This is due to
custom icon issue that conflicts with TabMixPlus, among others. When
that is fixed, this issue should go away for me. I was expecting to see
the auto-scroll when it happened.

Set middlemouse.contentLoadURL to FALSE fixed the issue for me as well.

I tried this again now and it appears to work fine.
That is, I have middlemouse.paste at the default value of "yes", and it
now only pastes inside text areas, as it should. I do have ubufox
installed, perhaps that did the trick?

Actually, on Firefox 2, the middle-click behaviour was more sensible -
with middlemouse.paste set to 'true', middle-clicking in text boxes
would paste text, but not give this annoying (and modal) message.
Middle-click to paste is useful across X-based apps, so disabling it is
unwise, but with Firef
I forgot about that option. I agree, enabling autscroll is a better
idea.
