Thanks for your comment. This bug do not occured any more for a while on Gutsy.
I guess an update fixed the problem. Just to be sure, I tried on Hardy too, and
I didn't notice any troubles.

Thank you for taking the time to report this bug and helping to make
Ubuntu better. The issue that you reported is one that should be
reproducible with the live environment of the Desktop CD of the
development release - Hardy Heron. It would help us greatly if you could
test with it so we can work

I have the confirmation that the problem is caused by Compiz and that
the windows are not closed : when I click on Appearance -> Visual
Effects -> No effects, all the windows appears again
