Sorry about that. While I do have nautilus configured to display all
files, I seem to have stopped looking after the . folders. Since the .
files are last, I missed it. In any case, here it is. I also have a
.xsessions-errors.old. Do you want that as well?

It is a python app, so installing new .deb should be completely safe.
You don't need to remove the previous version before installing.

If I install the alacarte from utopic, should I use the .deb file or
trusty proposed? Also, if I install, should I remove my existing
alacarte first?

I do nat have a ~/.xsessions-errors file. Could the fact that I have
added gnome-panel to my Startup Applications have done away with it?

Re the main menu issue, there are known bugs in alacarte package in
trusty. You can try installing alacarte from utopic.
