Meanwhile I found this issue is related with multi-screen environment.
I have 2 monitors with different sizes. The wider monitor is on the top of the
other and the left edges are alligned. So there is a blank place at the right
bottom, where the skype put it's messages.

Try adding Notification Area to the panel (alt+right click, Add to
panel, Notification Area, Add). Does that help?
