In fact, there is one USB EHCI fix introduced in 2.6.32-41.88 to
address the problem, see
https://bugs.launchpad.net/ubuntu/+source/linux/+bug/624510
That may explain why the upstream kernel test has a better
performance.

can compute the write speed is about 2.56MB/sec(ubuntu) or
4.26M/sec(upstream).
It is hard to see it is a hardware problem or software bug.
Could you do the same test(write same file on same usb disk +
safely remove) on window

i repeated the process changing to a mainline kernal (3.7)
I restarted, and to to confirm i did these commands
geoffrey@blackbox:~$ uname -r
3.7.0-030700rc2-generic
geoffrey@blackbox:~$ uname -v
#201210220428 SMP Mon Oct 22 08:29:33 UTC 2012
I then repeated the same copy, 1.5G to USB2 stick and
i changed to a mainline kernal.
I restarted, and to to confirm i did these commands

v3.7 kernel[0] (Not a kernel in the daily directory) and install both
the linux-image and linux-image-extra .deb packages.

kernel version where you were not having this particular problem? This
will help determine if the problem you are seeing is the result of the
