Is there a work-around for this, like installing the official ubuntu
update-manager package somehow, or using the cli? I think it's highly
irresponsible to install updates with absolutely NO knowledge of what is
happening!

I have a similar keyboard/mouse (the cordless desktop S 510), and I
often have the same problem.
Mine is nothing to do with ubuntu, it's just the poor signal strength of
the logitech cordless desktop products. You mention that pressing
ctrl+alt+del will restore functionality. The key to that is
