I have a folder in my home directory, which is automatically mounted(fstab)
nfs-share. Tracker seemed to work fine on all files except those in that
folder. All the directories were found

I would appear to be a similar bug to #58883
Some have said this isn't a bug at all but here goes.
When in an empty directory using gnome-terminal:

I don't actually know how to use gdb but I gave it a shot anyway and it turned
out to be 1000's of lines(attached).
I'll do more debugging if given some instructions(dafintrash (at) gmail.com)
