I login into gnome-shell, opening the Activities crashes gnome-shell. It
does not happen every time, it seems to happen around 90% of the time.

Ah, yes. I booted that time disabling AHCI as I suggested in the
workaround. I'm attachking dmesg.1 log (which would be the dmesg with
AHCI enabled)

Consistent repeating [ata1: link is slow
I believe the problem here is that all your BIOS' are configured to use
AHCI. The current Ubuntu kernel is loading it as a module thus loading
it very late. To add to this the kernel has another ATA driver compiled
inside it which interacts with your disk controller and making it act in
this bizare
