I have find out that removing an appindicator present on the entire list
of icons shown, didn't cause any change on the odd behavior experience.
This means that there's something more generic related with the
appindicator panel, not binded with the number of icons placed. It seems

the Enhanced Zoom Desktop feature of compiz.

It happened even to me. This issue seems to hit even the new Network Manager
indicator icon, making it disappear from the bar.
Now I got it for two software added. I have already tried to modify the
permissions of the shortcuts used to produce them, without any result.
