Same for me. Using Ubuntu 16.04.1 LTS on a RasPi3.
Adding the line
fatload mmc 0:1 ${fdt_addr_r} bcm2710-rpi-3-b.dtb
to /usr/share/flash-kernel/bootscript/bootscr.rpi3 helped me, too. Thanks
