I have this problem too... Shutdown and restart don't work. But it's not fglrx

The 2.6.27-7-generic is working but 2.6.27-3-rt is not working. I think that is
because of some kernel option or the specific version that has some problem.

maybe we are near to the solution:
now leave nvidia_agp and amd64_agp blacklisted and put this lines in
/etc/modules

If this change will not work we will have to find THE module that is
loaded before agpgart and that causes the problem.

I read better, that line is everywhere and 8 October dri was not working... but
it was working till 7 October... and agpgart before 8 October was loaded

We have to discover the cause. However try to blacklist nvidia_agp and
amd64_agp as above.

It seems like both nvidia_agp and amd64_agp cause some problem.
I also see that 8 October you had dri working and there was no "agpgart:

Maybe you have to blacklist nvidia_agp AND amd64_agp.

Your problem could be the amd64_agp module, try this:
/etc/module

Then if it doesn't work re-post a kernel log and a lsmod output.
