On the Ubuntu Mate I use, none of the solutions (system property and
Eclipse.ini changes) seems working for some reason. Eclipse went slow
till being unusable right after upgrade and now stays in this condition.

I have removed the newer kernels (using sudo apt-get remove) and tested
with the old kernel 3.5.0-31, the card still does not work. May not be a
kernel bug?
I have also tested the same CF card on another machine running much
older Ubuntu version. The card still works there.

The currently newest kernel cannot be installed on my machine because of
NVidia driver problems. I have submitted a bug report about this issue,
