Somehow the thread seemed to get lost about messages not being deleted.
I changed my settings for the config file and they were options 11-13
under general options.
I made them look like this:
11. Allow server thread sort: false
12. Allow server-side sorting : true
13. Allow server charset

You can install the Unsafe Image Rules plugin available at
squirrelmail.org, but you should also read this..

enable server side sorting. if your imap server starts complaining about
unsupported charsets - change the imap server. couri
I'm using Courier IMAP and my server side sorting and server thread
sorting are both set to false.
I also set Allow server charset search to false. I'm using woody, and
version 1.4.2 of SQMAIL and the same things do not happen in version
1.2.11.
